基于多核学习的药物—标靶关联预测研究与开发开题报告

1. 研究目的与意义

背景

国家在《“十三五计划”国家战略性新兴产业发展规划》中指出在医药领域,以基因技术快速发展为契机,推动医疗向精准医疗和个性化医疗发展。其中,新药研发是国家高度重视的一个研究方向。药物的开发往往涉及化学、蛋白质组学、基因组学和代谢组学,是一个非常复杂的系统工程。

传统的药物发现主要遵循“一个分子、一个目标、一个疾病”的方法,旨在寻找最具体的药物来对个体疾病的个体目标起作用。然而,这种传统药物发现方法,把某种药物作为靶向疾病系统中的个体因素,但复杂疾病本质上是多种因素的。这种传统方法忽略了药物与其它靶蛋白之间复杂的相互作用。药物开发者检测药物-靶标相互作用,是通过动力学实验原理在体外检测药物对纯化靶标蛋白的结合亲和力[1-4]

选题目的和意义

但是,传统方法并没有像预期的那样加速新药发现[5,6]。据估计,人类基因组中有大约6000-8000个靶标具有药理学意义。合成的药物种类也逐年增加,加速药物开发的关键阶段是确认药物是否可以与靶标相互作用。但到目前为止,这些靶标中只有一小部分参与了批准的药物。大量药物-靶标相互作用仍有待验证。药物开发研究人员收集了关于化合物各种性质的大规模数据集,靶蛋白的特征和人体生理系统中的反应。然而,这些数据集由于其高维度,复杂结构和不同类型而给研究人员带来了巨大挑战[7-10]。这些数据涉及了药物分子结构、药物副作用、靶标蛋白的相互作用网和靶标蛋白功能特性等。因此,迫切需要适当且强大的计算预测方法,其能够有效地大规模地检测复杂的药物-靶标相互作用(提供新的潜在药物-靶标相互作用候选物),减少生物实验的时间和成本,加速新药物发现和人类医学改进。

药物-靶标相互作用的预测问题受到计算机科学家和分子生物学家的广泛关注,是加快药物开发的关键问题。已有大量研究工作致力于分析药物-靶标相互作用,产生了许多预测方法。能否进一步提高药物-靶标相互作用预测的准确率需要在如下方面进行:

(1)如何较客观描述药物:药物包括药物的化学子结构,药物-副作用网络、药物-适应症网络药物-药物相互作用网络等,非结构化数据[11-15]

(2)如何较全面表达靶标蛋白特性:靶标蛋白包括序列、结构、物化特性、蛋白质-蛋白质相互作用网络、蛋白质进化信息和蛋白质功能(基因本体)等非结构化数据[16-25]

(3)如何有效融合多种类型数据:在提取上述多种信息后,使用有效的方法将这些异构数据融合起来,并过滤其中的噪音特征信息[26-28]

2. 研究内容和预期目标

研究内容:

在药物-标靶蛋白相互作用识别研究中,将从以下方面进行:

(1)数值化药物结构药理特性,设计提取药物特征的有效方法,并利用合理的相似度度量方法构建不同药物核矩阵,实现药物特征提取算法工具。

3. 研究的方法与步骤

(1)从药物的化学分子层面、药理层面和靶标蛋白的分子层面、进化层面进行特征提取;

(2)利用径向基核函数,将各种特征计算成高斯核矩阵;

(3)在药物和标靶蛋白特征空间,利用多核融合的方法,将多个核矩阵合并;

2022/3/1 至 2022/3/31 从公共数据库上,收集当前药物和标靶蛋白质相互作用的数据集。

2022/4/1至2022/4/30 制定特征提取的相关算法和机器学习策略。开始着手编写代码和试验算法。

2022/5/1 至2022/5/31 整理实验结果,撰写论文。
